Yes if the red light enforcement camera caught you violating the law and the statute doesn't limit the type of violations, then you can be ticketed for running a stop sign. If you wish to contest it, ask to see the photo and see if that recorded video of you running the sign or if the photo was merely catching you passing the sign. In other words, show them that a camera taking a photo after you left the stop sign does not mean you ran the stop sign.
