The supervisor has issues with me leaving for breaks and taking lunch hour.

So long as you are not doing anything which would disrupt operations, impair morale or efficiency, etc., then you should not be disciplined for reflecting or praying quietly. While behavior that impacts the work place could be cause for discipine--e.g. a company may bar prostletyzing in the work place--the law forbids discrimination against someone in employment simply because he or she is religious. So if what you are doing is practically indistinguishable from, say, simply daydreaming or reading at your desk while on a break, you should not face discipline for doing it.
